I am a full time working student in Kansas but my residency is in Colorado. Do I click on the option that says "I made money in Kansas last year but I never lived there"?

Yes, you will file a nonresident Kansas return and a Colorado resident return.  In general, nonresidents report and pay taxes for state source income (which includes wages for working in a state) and residents pay tax on all income regardless of where it was earned.  You can claim a credit for taxes paid to another jurisdiction do that you are not taxed twice on the same income.
