Question

I am confused about how I overfunded my HSA account. Per my tax document I only contributed $4004 total with my employer and self contributions.

I do not have that amount in there currently as I have used it to pay my medical bills, however its asking me to withdraw $3600 or 6% will be taxed? why?

Go back and review your entries. Search for HSA and use the Jump to HSA link. When you get to the Let's enter your HSA contributions screen, make sure you didn't accidentally re-enter the amount already listed (from box 12 of your W-2) as this will incorrectly double your total contribution amount. Unless you made contributions outside of your W-2 (uncommon), you should leave that box blank - most people do.
