Question

I contributed to an HSA last year but now my health plan was not HSA compatible, what do I do?

I also got a 5498-SA indicating that I'd contributed but this doesn't seem like a legitimate deduction so I don't think I should try to deduct from gross income, right?

Your HSA deduction can still be legitimate. The limit that you can contribute and take a deduction for is based on the number of months that you were covered under a high-deductible health plan during the year. As you go through the HSA screens, you'll indicate the months that you were covered under the HDHP and TurboTax will calculate your maximum contribution/deduction.
