I am in the process of filing my and my wife's declaration. Do I need to pay $60 fee for my wife's declaration though she has no income and is not eligible for a refund?

Yes, when you use the software, you will be charged. As per the Canada Revenue Agency (CRA):To get the benefits and credits you may be eligible for, you need to do your taxes each year. Even if you have little to no income, you should still file your tax return because you could get money back.
