Yes, if you file the Form 1099-NEC as self employment income then by design that income would qualify for the qualified business income deduction (QBID). TurboTax will handle this for you. This does not include you wages from your W-2.
Your employer should not be issuing both tax documents. You are either an employee or you are not. It does happen and it's not clear why employers struggle with this. If you mean you have two different agencies paying you that's different.
