Spouse has a sole proprietorship LLC.  Her taxes were included with the personal tax return.  Taxes are owed.  Can taxes be paid from either a personal checking account or a business checking account?  or just the personal account?

While the taxes can be paid from any account, the taxes paid are not an expense to the business and cannot be deducted from its income the year it is paid.

Your taxes can be paid from either the personal checking or the business checking, the IRS does not care either way.  If you are paying online, you will just log into her online portal and make the payment by entering the account number you choose to use.  If you are sending a check, be sure in the memo line to include her SSN and Tax Year that the payment is for along with the voucher that will print with your return.
