I live in Kansas but I worked for three months in Pennsylvania.  How do I file state taxes?  I never worked in Kansas, but live here.  It was a summer internship.  Do I mark non-resident on the Pennsylvania state taxes where they took out taxes?

Yes, you will file a Pennsylvania non-resident tax return.  As well, if you live in Kansas, you must report all of your wages to your state of residence.  You will then be taxed on them.  Since you paid taxes to another state (PA), you can take a credit for those out-of-state taxes to reduce your Kansas liability.
