For military personnel, if I live in barracks housing do I still pay taxes to the state I am stationed in? If so how do I file taxes when I am being taxed in two different states?

If you are active duty and you only have your military pay, you are considered a resident of the state of legal residence that you declared (usually the state that was hoe when you enlisted).  This is the state where you file and pay taxes (if required)  You do not have to pay state tax where you are stationed unless you made money in the state that was not active duty pay.
