I am a military member stationed in Germany. My spouse lives with me under SOFA status, working at a German company. Does my spouse pay US taxes in addition to German?

As a U.S. citizen/resident your worldwide income is taxable in the US. Your spouse's German income may qualify for the foreign earned income exclusion or she might be able to use the foreign tax credit for taxes paid to Germany.  You cannot use both.
