I am in the military and your system doesn't give me the option to file as a Non Resident for my home of record and keeps saying I owe a refund

You would never file as a non-resident for your Home Of Record if that state is your SLR on your LES.

You file, and pay tax (if needed) to, your State of Legal Residence.

The military pay, if taxable, is taxable in your SLR until you change it to another state.
