I am in the military, I got married last year. My state of residence is Oregon but stationed in California. Saying I owe $6500 in state taxes to Oregon, not sure why.

Be sure you checked the Active Duty Military box when you entered your W-2. You'll find it on the page headed "Do Any of these uncommon situations apply to this W-2?".

By the way, under the new federal VBTA law, if she prefers, your wife may file her state taxes as a resident of your military State of Legal Residence (SLR), rather than as a resident of her own home state. See page 3 of this reference:
