If I did not file the MSRRA on my tax forms when I started my occupation, am I able to claim it when filing our taxes even though they took taxes out of my check each pay period?

Yes, you can claim the MSRRA when filing your taxes. Please be aware that the income earned in the State that you lived in will be taxable in the State you are claiming under the MSRRA unless that State doesn't have an income tax. You will have to file two state tax returns.
